Keep each PDF with its own booklet recipe, then restore the batch and export each booklet separately.
This download contains two original numbered source PDFs, their imposed outputs, a source-page map and a two-page concept card. It is an electronic sequence sample. There is no Windows app in the download, and physical printing has not been tested.
The proposed limited Windows utility would cost US$15 once. It would handle up to 10 ordinary, unencrypted PDFs per batch, up to 200 source pages each, A4/Letter 2-up, left binding, and 4/8/12-page signatures. The app has not been developed. This page does not take payments or preorders.
Free BookbinderJS already offers page ranges, signature settings, previews and saved URL recipes. You can bookmark a recipe, open it, choose the matching PDF and export, then repeat for each file. The hypothesis here is whether binding several different files to their recipes in a reusable batch is worth paying for.
